In the latest patch it looks like the TS overlay plugin is working with BF3, it shows when people join the server, join your channel, and highlights them when they talk.
To enable, go to Settings>Plugins, then Enable TS3 overlay. Go to settings for the plugin, open Input tab, set a hot key for managing the overlay. Once the hot key is set you can use it to move the overlay around.
I didn't have any trouble like that with it, but I have recently updated punkbuster. I was getting kicked from the server with a cryptic message that made it sound like it was an anti-cheat thing. It's possible that it's just a coincidence that it happened to you when you enabled the overlay.

By the way, you can customize your color settings. And they have a big list of settings, per game. There's one for BF3. The biggest change from default is that it makes the current speaker green, which I had actually changed to before I found the preloaded custom settings. And then I took the opacity of the top bar down to 30% because it was just too noticeable. I put the window in the bottom right side of the screen where it's out of the way, but easy to glance at. I'm not sure how it'll do for non-hardcore servers since the ammo count and stuff is down there.
