No. When you install the expansion it will uninstall the vanilla Verison but keep the folder in "My Documents" where you have your settings/replays/saved games/etc.

Just an FYI for those that haven't bought the game yet. It's on sale right now at gogamer.com's 48 hour sale for $29.90 + shipping. Cheapest price I've seen so far.
