Yes. The Flight Control Computer or (FLCS/DFLCS depending on Block of 16) controls the landing configuration when the gear goes down. Its all automatic. The FLCS does all the calculations based on speed and other factors and adjusts the control surfaces to compensate for everything. Plus they will stay in landing config till gear up so yes the flaps stay down until out of T/O Config.

PS. sorry its been so long since yall heard from me. Been extremely busy at work with maintenance on these dang 16's

Thanks for the info Fixer. What the heck are all the buttons for flaps for then? There are settings for "flaps" and "LEF Flaps" Do you know what those are? The only thing I can figure is a manual override once they are out?

Its all for the game those controls. The one of the few real manual overrides i can think of is the manual pitch override, if the viper is in a stall it will throw the horizontal stabs into a extremely hard angle to try and catch some resistance to help the pilot gain control and drop the nose to recover. Besides that there is no REAL adjusting of the flaps by the pilot except for like the manual trim panel or the sidestick controls for trim that trim the aircraft surfaces to lift, descent, and rolling.

One question about the manual pitch override... I had to use it MPO yesterday while I was in a dogfight. I departed from flight and turned it on and sucessfully regained controll. My question is, after you turn on the MPO do you have to turn it back off? I was just wondering if it made any difference in the flight charactaristics of the aircraft. Thanks a lot!

Yeah Slammer, be sure and turn the MPO off after you recover. What the MPO does when it's on is allow you to maneuver the aircraft past the limits of what the FLCS says is safe. If you leave it on, you could end up pulling more G's than the airframe can handle and tearing yourself apart.
