Mechwarrior 2 was my favorite. I love the clans, and clan tech.
Loved playing in a clan on Mplayer, and fighting over planets and systems through a website based campaign. Taking on your superiors to advance in rank, fighting other clans for possession of planets, etc etc.
It was also nice to follow a rank based system where you could only take mechs whose tonnage was equal to or lighter than your rank.

Favorite mech game of all time
Mech Warrior 2 definatly but Mech Warrior 4/Vengance with the Black Knight Expantion was good too...
But hold on to your Jump Jets Mech Fans... There is a new version coming out

I think that the persistence level that we'd like to have, on just simple terms, is if you look at Call of Duty 4 and just how immensely popular the multiplayer is with that experience based persistent aspect of your character. It's one of those things that the bells go off in your head and you say, "MechWarrior is just absolutely perfect for something like that." We talked a lot about how we would do that, whether it would be starting with the small mechs and building your way up and that idea had some traction, but that got changed as we thought well, "Some people might want to start in a heavier mech." You don't want to make them go all the way up there. Mechwarrior 4's primary achievement was 'standardizing' mech design. The 'weight is your only limit' part of previous games was silly and unrealistic. You could strap PPCs to your legs, for christ's sake.
All the battlemechs had roles, were designed with uses in mind (for example, the Catapult is a 65 ton missile platform. Over half of its chassis were two missile pods... you're not exactly going to find it easy to jury-rig an autocannon in their place).
The story was pretty lame (and the voice acting was horrible), but the method of upgrading mechs was the best in the series.
