Yes, sometimes the ships just disappear from what I have read.
I think this happened to a guy attacking me. He sent a butt load of troops (like 120 troops) to attack one of my, very rich, colonies and I was freaking out. The timer counted down to zero and no attack. Waited for another 30 minutes and still no attack. I figured he recalled it at the last minute for some reason.
The next day I got a message from him asking if I ever got attacked. I said no and that was the end of it.
I just figured it was poseidon protecting me.
